Does The Emerald Spire Super Dungeon Map pack come with the Actual Module or is it only the Maps?

Think of the "Pathfinder RPG - Pathfinder Flip-Mat - The Emerald Spire Superdungeon Multi-Pack" product as 16 dungeon maps with all the LoS done for you - just like any of the other Paizo map products in the FG store. You can then use them as you wish.
