'GM Layer' For FG?
Is there a GM Layer in FG like on Roll20? I'm wanting to place some stuff on the map that I need visible to me but not the players (unless I want to bring them up).

No, there isn't but there is the extension which adds two more layers and will allow you to do what you want.
If there is something that you would like to see in Fantasy Grounds that isn't currently part of the software or if there is something you think would improve a ruleset then add your idea here https://www.fantasygrounds.com/featu...rerequests.php

I have that extension but from what I read it just keeps the players on top to make it easier to select them if they're on top of another token. I need something that will allow me to, say, put a trap token on the table and set it so that only I can see it to remind me of where it is.
Or - how are other people handling this situation?

I just drop pins on the map to reminders. Players can't see the pins.

You can do that with or without the layers. Make your trap an NPC and put it on the Combat Tracker. It will be invisible until you decide otherwise.

That'll work for the most part but sometimes I need to flag an area 20' x 20' (or larger) so I know when someone steps into it, whatever happens, happens and obviously not have the players see it.

You can add any token to the map, right click on it and change the visibility to On, Mask Sensitive or Off.
For NPC tokens dragged from the combat tracker or added from encounters, these are automatically set to Off by default, and toggled to Mask Sensitive when you click the visibility icon in the combat tracker (eye symbol).
