Looking at the D&D 5e PHB (legacy) classes on mobile (Brave on Android). It is impossible to see where a new subclass begins. In the paper books they have some kind of different header or separator.

In the 2024 PH in Appendix C: Rules Glossary, you you have a Rules Definitions section. After this section you have a "Rules" section which is a duplicate of "Rules Definitions". If the actual PH this would be the "Index". While I don't know how you want to actually deal with the Index section in digital form, I'm pretty sure the duplicate of rules definitions is a bug.
That's an issue with the module I fear. I don't think the rules bit should be there since it only goes up to C. So probably just delete that sub-chapter or remove the Rules definitions page and complete the rules page. Seems like the rules is one rule per page whereas the rules definition is just one page; so I'm not sure which method users would find more useful. Anyone got a preference before I do any amendments?
The nice thing about how the Rules one works in the book is the drop open window for each entry with the book search feature.
IE if you were to search on "grapple" you get a better match, ie The just the entire Rules Definitions section is highlighted but in the Rules section you get: Condition, Grappled Condition, Grappling and Unarmed Strike. That's a lot more useful for searching.
I've updated the PHB, removing the extra page of rules definitions. I think someone will need to refresh the My Library page so that the amendments get shown there.
in Planescape: Morte's Planar Parade, tables are missing from the last chapter (Planar Encounters)

Those are just links to tables. I don't know whether such links are available in the reader. (there are many more table links in this module and I don't see any of them being actual links in the reader.)
The Dungeon Master's guide shows the tables in the reader, so I expect this book to show them too. Also I'm not sure what you mean by "links": I can't click them, in the reader. Do you mean they are links in Fantasy Grounds? If they are, I don't care: I am using the reader, I should be able to read those tables.
