Edit: Never mind, looking at the hindrance again, I see the reason is because tongue-tied only impacts checks using speech. Although it does seem like things like persuasion would almost always use speech, because that is not guaranteed I can understand the reason why the penalty is not always applied.

I don't know if this is just a program limitation but the Tongue Tied hindrance does not have attached penalties for the skills it affects. It should be -1 to persuade, intimidate, and taunt. It appears to be possible to have these penalties attached because the Ugly hindrance does automatically add -1 to persuade. It's obviously possible to work around it by adding the penalties manually but some may not expect to need to do so since the penalties are hooked up on other hindrances.

This is NOT a bug

If the penalties occur ALL the time they are added to a hindrance, if they are circumstantial then you apply them manually when they apply. If you are hard of hearing and have to make a sight based notice check then there is no penalty and no way to "tell" FGU the penalty does not apply, but a hearing Notice check SHOULD have the penalty so you manually add a modifier or roll the die and modify the result.
