I wanted to quickly extend a premade map by adding a painting layer. I noticed, that adding that layer allows tokens to move through the layer, however, when I turn on line of sight, the character cannot see anything that was painted. They can still move through it. Is there a simple fix to this?

I think we'd need to see a screenshot of the map with the layers panel open. I just tested this scenario and it works fine; so a lot will depend on what exactly you have on the map and how it was done I think. Probably also need a look at the occluders as well.

First is the image without line of sight. The bottom 3 rows were added with paint.
Next is the image with line of sight an a token that has walked around the house. It is in preview mode.

The screenshots Mr Z was suggesting/asking for are the one with the Layer control panel and the LOS control panels open, like these two images;

Try moving the painting layer below the layer with walls. I did see another report somewhere that showed that even with wall occluders the painting layer was visible; so there may be some kind of issue with paint layers which is being investigated. But meantime I think your walls should be above the paint layer

Even with the painting level below the original map (which works because it is essentially an extension) the line of sight tool doesn't work. I have found that it is a little bit better if I just use a wide brush, and not a filled rectangle. This way it isn't blocked by shadow, but then it never gets covered up by shadows either.
