Is there any way to change a read only module to one you can edit, through xml files?

No, it's ruleset data that mostly cannot be edited or changed, adventures can be edited, assuming that you are referring to official store content.

I don't entirely know what you mean by adventures? Aren't they counted as modules too?

If it's a base rules module, that is set as read-only as standard. The best you can do is make copies of the data within a campaign and edit that data. If it's an adventure that's read-only, then that may have been a mistake by the dev team.

So I could copy all the data in the rules module and then edit it, but there's no way for me to set the module off of read only and edit it directly? So I couldn't open up the modules folder and copy all of the contents into a new module? That new module would also be read only?

As Trenloe says you can copy items, pages, etc from a reference manual and edit the copies. The copies will not be read only. You can't copy from one module to another module.
