I have DM rolls set to hidden, but when using the /die command the players can see the physical dice rolling and see the results although they are not posted to the chat window. If I pickup a die from the table and roll it the game properly hides it and shadows the models properly. Using the 5e ruleset in Unity.

Are you using the FGU option, Table: dice tower om option in the Options menu?
This has changed recently.
The dice behavior default on/off default settings changed slightly in the latest updates.
Previous default behavior:
Chat: Show GM rolls Off (default) or On When turned off, any rolls made by the GM are marked secret and not shared with the players. When turned on, any rolls made by the GM are shared with all players.
Related to:
Table: Dice Tower Off (default) or On When turned on, a dice tower will appear on each player's desktop and on the GM desktop (if the GM rolls option is set to On). Players can drag dice rolls into the tower, and only the DM will see the result. See Dice Tower for more info.
Die Roll:
/die [NdN+N] <message> Make a die roll with the given message.
(see if you can follow by the chat command <hide>, I am not sure if the /die command was designed to be anything BUT a dice roller, not with any hidden options. YOU might require an additional die command or chat
order, like a toggle...
Something like: /die [NdN+N]> <-hide>

I can reproduce this. I don't think that is intended. The dice show in the DM screen as being hidden and no results pop up on the client side. However the actual dice is visible to the client. I suspect that's just been missed with the new dice update.

My Dm has had to turn off the hide dm dice then turn it back on the last 2 play sessions (past 2 saturdays) for it to work on regular rolls (no idea on /die rolls)

If the DM create a "script" of dice roll and put in hotkey bar and drag and drop to the dice tower works?

We don't use the dice tower by default, also when the dice tower is turned on if hide GM rolls is turned on the GM client doesn't show the dice tower.
Adding the hide flag (/die d20 hide) doesn't have any effect, the players can still see the dice although the message isn't passed along in chat so only players paying attention will know the dice result.
Moving a /die macro to the hotbar and dragging it into the tower just msgs the DM(yourself) with the command

This is fixed in the v4.3.1 beta Test update I pushed earlier today.
