I have two maps a ground floor and a basement. Both are contained in separate folders, but the walls effect both maps even though the walls are contained in separate folders.
When the players move between maps do I have turn off the walls in the map they left?

Seems so. I may as well just keep the maps as separate images in that case.

Yes, LoS information is not layered, they affect all layers (there were some good reasons for that, I think). If you switch the layers, then you need to turn off the LoS in the corresponding layer (the wall button). Or indeed, use separate image entries :) (or put the layers in different parts of the map, not beneath each other)
