When I add an effect to a PC that increases their DEX (i.e. DEX: 2 enhancement), it's adding the bonus in DEX to all the AC situations, in including flat-footed - which it shouldn't.

Which game system are you referring to?
Are you running any extensions?
An example campaign showing the issue would give us an exact case to look at?
Also, moving to House of Healing forum. This forum is for beta testing only.

Wow, fast response! Thanks for responding. I am running an extension - forgot the name, but it allows you to create effects using an items name, and when you equip that item it applies the effect - pretty handy extension. Anyway, I removed the 'enhancement' part and it worked fine. Added it back in and it still works fine - so issue resolved. Should have tried that before posting :)

Of course your dexterity modifier can add to you AC, with no limit (except maximum AC, which is usually 20, for a +5, but with a Manual of Quickness, another +2, for +6. Medium armor limits your Dex modifier to +2, and if you take the Medium Armor Master fear, you can add up to +3.
it was especially about a flatfooted situation :) that is, no dex mod to AC then :) and welcome to the forums :D
