I just purchased fantasy grounds, and linked my Paizo account, where I own most of the pathfinder 1 books, it showed that all the books uploaded to my account when I hit the button to transfer purchases, however, I do not get the option to load the modules when i load the campaign that I'm running tomorrow. does anyone know a fix for this?

FG adaptations of Paizo products are not free. If you buy the FG adaptation and your Paizo account is linked, you will receive a discount equivalent to the PDF price off the FG purchase.
From the Paizo synchronization page:
"Benefits of syncing your accounts and retrieving your ownership will allow you to get free PDF versions from Paizo for all Pathfinder products you purchase on Fantasy Grounds. Similarly, retrieving a list of PDFs you own at Paizo will discount the full cost of the PDF from purchases on Fantasy Grounds. The discount is added when you add it to your cart."

cool, thanks for the clarification. NGL thats a huge gut punch to spend over $100 then to find out that ill have to spend another $450 to access content I thought I'd already bought into.

If you buy on FG store, you get the PDF included; so it works both ways.
The FG adaptations actually take quite a bit of work to set up; and the publisher does not pay anyone to do that. The only income for that adaptation work is through a purchased on the store that pays for the work. Also, the pricing for the FG adaptation is driven by the publisher (Paizo), not by us.
Remember, we have a 30-day no questions guarantee; so if it doesn't work for you, please take advantage of that.

Whereas it is the same base product, a Fantasy Grounds conversion is a completely different medium and contains the data in a format ready to use in the VTT. Fantasy Grounds conversions of Paizo products take a long time to complete, and are carried out by freelance converters whose only payment is sale commission. As it is, they rarely make anything like a decent hourly salary for all of their hard work.
Paizo are also the only company to give a discount on FG conversions for already owning the PDF of that product. No other publisher gives that discount on FG Conversions.
So, whereas you've misconstrued what the Paizo/FG product sync actually does and are obviously frustrated, try to think of it this way - you're getting the cost of the PDF off the purchase price of the FG conversion (that's a bonus and only Paizo do this), you're helping support the people who spend hundreds of hours converting and supporting the official Paizo products on Fantasy Grounds - without who there wouldn't be anything like the number of conversions (and the high level of quality), and you can also take advantage of the current ongoing sale.
If you don't want to purchase the conversions, you can enter all of the data manually - the interface supports that. But, unless you have a lot of free time, I wouldn't recommend that approach as it will take you many, many hours to do the data input - save yourself lots of time and effort, and pick up the FG conversions that you need to play.
