Are enemy tokens hidden from players when the tokens are in darkness according to the player line of sight?

Also, is there a way to have ambient lighting (not a token-based light source) flow into a space through, say, a window?

Yes enemy tokens are hidden according to line of sight and lighting.
At the moment ambient light doesnt go through windows and doorways, although you can use a mask and or lighting to simulate the effect.

Sort of - and this response assumes a full lighting supported ruleset (which not all are) - if the NPC on the combat tracker is hidden then the PCs will not see the NPC regardless of LOS. If the NPC on the tracker is not hidden and LOS is toggled on and the PC will have vision of the NPC based on LOS.

You either need to not mask the window and part of the room near the window simulate the sunlight coming in or mask the room as normal and put a light outside the window two shine light in.

FYI, you can emulate the direction of the Sun with the light sources you put outside windows by positioning them accordingly - that way you can get realistic shadows being cast inside, too.

...for those that are mad into detail.
