Is there a way to have a visual effect when say a spell or trap etc goes off?

So as an example the party wizard casts a burning hands spell....is there a way to make the cone appear as flame instead of just lines?

Stamp a token image there instead of using pointers. imo not worth the effort, but might be for you :)

No, that is not an option, if you wish to see this in future updates, please vote on the idea informer. This functionality was not on the original road-map and also adds more potential memory overhead.
