It would be very cool if effects layers could be placed on top of the tokens.
Obviously, this isn't always desirable behavior (such as if the players are on a boat on the ocean rather than under the surface of the water), but other times it would look awesome (a snowstorm, glowing embers, underwater combat, etc) and potentially add some great visual realism.

I think that, once the layers are re-organizable, there should be a locked/uneditable layer to represent where the tokens will be shown.
This would allow for things like overhead arches, tunnels, and so forth for a top-down psuedo-3D feel.
The potential issue I see would be that a token could be placed under something larger than the token (losing visibility), but could be solved if the token layer was resolved as semi-transparent when covered up rather than being obscured altogether.
