I purchased the Pathfinder Core Rule Book.
Where is the mod file for that stored? I was hoping to extract it so that I can examine the xml files for help in identifying "the best way" to code these type of modules.

All Paizo products are encrypted in the vault, you won't be able to open/extract them. The 3.5 SRD, PFSRD, and DD5e SRD modules in the modules folder will use a similar structure so you can use those to model your work on.

Have a look at the Author extension.
The Pathfinder Core Rulebook was probably created with an internal dev tool so Author is a good place to start.

While the core rulebook is encrypted you could take a look inside the SRD modules.
(I missed Mortar had already said this somehow)
