I'm creating all my existing face-to-face campaign level 6 PC's onto FGU. I understand creating a new character you should enter your rolled stats first then enter race, background, class, equipment, and spells. Is there any problem if I create a character in this format and level them to 6 appropriately but afterwards manually alter their stats and health? I tried it out and their skills looked adjusted correctly I just wanted to make sure I wasn't missing anything.

You can do that. The only thing that won't automatically add up is hit points since it only calculates on level up; so if the CON stat is 10 and you then change it to 16 after levelling up you'll need to calculate the hp manually.
