In regards to this new feature:

[5E/4E/PFRPG/3.5E/d20M] Add house rule option to roll initiative at the beginning of each round.
... is anything being done with effects that expire at the beginning/end of a certain creature's turn, or does it just literally reroll the initiative roll for everyone at the start of the round?

It just rerolls the initiative at the beginning of each turn for each creature. It doesn't impact effect initiative at all.

While the extension is still in testing, my Old School Initiative extension has the code to deal with this, using the notation (S) and (E) that matches what FG is currently using for concentration. You can use the code if you wish to fix this problem.
