Does Steam ever have any better deals on FG content than Smite Works? If so, is it possible for me to take advantage of these deals since I bought FG directly from SW and not through Steam? Is there a way for me to launch FG within Steam with my SW purchased version of FG?

The sales are the same, but if you get regional pricing Steam is better. Here's the instuctons on how to activate FG in Steam.

Another thing you may want to consider is that when you buy direct from Smiteworks, they get all the dollars. :) When you buy from Steam, Steam takes a piece. Now, that doesn't mean that should be a primary consideration, but it may be a consideration depending on how much you want to support Smiteworks as opposed to Steam. Of course, saving yourself dollars is also a consideration.
