I am doing a set for Andy Hopp's Savage Worlds Low Life. My current approach is to provide
1) a Core deliverable with

A decal replacement extension
An extension to change the Arcane Magic Types
A Player Mod with all the edges, skills, hindrances, powers, gear and a few critters used in conjunction with powers / edges
A GM Mod with all the critters and some Archetype NPC's

2) an expansion for The Whole Hole

A Player Mod with new races, new edges, new hindrances, new skills, new gear and new powers
A GM Mod with new critters and new NPC's

3) Individual Adventure deliverables (1 for each adventure) - Adventure Mods

For those of you that have done this kind of thing - is this a good way to go about it? Do you have suggestions to make this work better / more professional? Any feedback would be appreciated - I am not thin skined.

Sounds like what everyone else (including myself) has done/is doing. Most Savage Worlds settings come in one book so for Fantasy Grounds most split them into a Player version with the character creation stuff, powers, etc. then a GM version with all the setting, world info, items, bestiary, NPCs, etc.
