So I have noticed lately when I bring creatures from encounter box into the combat tracker, that their hit points are increased there. The Player Characters are now 5th level. Is this a quirk of the program or is FG increasing the balance between the two?

For what rule set?
i suspect if it is 5e that you have changed the option (in options) to have the NPCs either have max hp or to roll hp rather than use the standard average.

I have my options set to roll NPC hit points. I did find that for monster bosses that are supposed to have more HP in a published encounter, that I have to manually adjust their HP after they are in the tracker.
In general I like the roll NPC option, the majority are around average HP, but you always have the outliers that are both high and low. So the PCs can't get use to the NPC dropping with a specific number of attacks.

Did this seriously happen? If so then there's nothing in options that would give a kobold hp above it's maximum which would be 8 or something. If you are getting results like that then you have a problem. If you are using any extensions then that might be the problem; try a new campaign with no extensions. If that fixes the problem then one of the extensions you are using is your problem.

No ... hence the :) ... However we did have a bandit captain with a about another 50 hit pts difference.
