Targeted three mobs using scorching ray. Two were hits, one was a crit, when damage was rolled, it applied regular damage to all three. Is that an error in programing, or is it just you have to add the extra 2d6 manually?

Scorching Ray isn't an AoE spell like Fireball so you have to resolve each ray individually and sequentially. What is likely to have happened in your case is that ray one missed, ray two critted and ray three hit. By hitting with ray three it will overwrite the crit by ray two.If the crit had been the last one rolled all of the other hits would have been crits too.
