Encounter tokens disappear when you close encounter tab. If you put the encounter into the combat tracker they stay.

That's exactly by design.

Encounters are prepared ahead of time. So it's nice that all of those tokens are removed for you so you don't have to do it manually as you prepare the next encounter.

Also, when you add the encounter to the combat tracker, the tokens placed beforehand are automatically placed on the map and linked to the entries in the combat tracker.
