If I have a folder full of portraits called:
(...app data)/Fantasy Grounds II/portraits/shared

will they be visible to the players?

Portraits are only visible on the machine they are installed on. Once a portrait is set by GM or player, it is visible to everyone.

Yes.
You're confusing tokens.

Portraits are only taken from the local <FG app data>\portraits folder.
