So how is the pf modifiers box used in practice? Its application is not intuitive to me....if I select the touch button, do I somehow drag it to apply the modifiers for a touch attack?

Just click one or more of the buttons and then they apply to the next "Attack" or "Damage" roll made. You can add additional modifiers in the window (e.g. Flanking +2) and when you double click one or more of these they are added to the "Modifier" box (bottom left of FG main window) and applied to the next die roll.

So, you can build up quite a few modifiers before you roll. e.g. Touch + Cover + custom modifiers from the Modifiers window + type a one-off modifier into the modifier box: they are all taken into account when you roll and will be detailed in the attack roll.
