For someone that (currently) plays neither of the above, what does FG currently ship with, which is better and which is nearest to Pathfinder?

I believe someone did a pathfinder extention on top of the d20_JPG ruleset. I think its on the wiki.

The one on the wiki is made for the regular d20 that used to ship with FG i believe.

The one for d20_jpg is found either here (https://www.fantasygrounds.com/forums/showthread.php?t=10766) (only replaces skills sheet) or here (https://www.fantasygrounds.com/forums/showthread.php?p=78984#post78984) (same as the skills-only, but adds CMB/CMD and some other tweaks thanks to madman).

Thanks for the replies, however my question remains unanswered! :)
What does FG currently ship with, the D20 ruleset or the 3.5E ruleset? And which us closest to the Pathfinder rules, ie if I was to make a module for a Pathfinder adventure, which (Smiteworks) ruleset would it be best made under?

The 3.5E is the one that comes with FG2.5+ and is based on the Foundation ruleset.

I believe it has more options available than the old d20 ruleset, but haven't tried it myself and thus cannot say which is better for Pathfinder.

FG2 ships with 3.5E but you can download the d20 ruleset from the FG2 downloads page. However, the combat tracker functionality is broken in 3.5E, so if you wanted to use an official SmiteWorks ruleset you would need to use d20.

Thanks for the advice! :)

The 3.5E ruleset is a potential upgrade from the old d20 ruleset but without a populating combat tracker it still isn't functional - which is why the d20 ruleset remains on the download page.
