I've seen this problem come up quite often around here and there are a number of resolutions, all of which didn't work for a friend of mine who had the issue:
1) Running installer/updater with the right permissions (basically, just accepting UAC when it came up)
2) Ensuring the FantasyGrounds.exe was not somehow called FantasyG.exe
3) Uninstall, reboot, reinstall.
None of these worked for him. He had been using the desktop shortcut that FG2's installer creates. When he finally tried using the entry created in the Start menu, under Fantasy Grounds II, it worked fine.
Hope it's helpful to those of you having problems.
